Summary
So as you can tell by the screenshots, my ship just likes to go anywhere it pleases. (Though you do still take damage running over the lava. I don't know if this is a common issue, or what I should do about it, but any help is much appreciated. I am running a few custom scrips that I will post here. The first is Galv's Region Effects. The second is map passage modding by Shaz. Which does say this under compatibility: Compatibility:

I can't get off the ship anywhere the player can go, and the ship can even travel into my towns and cities! (Although it is unable to move once it gets there.) Obviously if it can't travel on land, we wouldn't have the city problem. I think that the ship is set to the "A" tile passability I do believe. But I still need the character to be able to walk where he needs to go. Unlimited passability is only supposed to be for the airship!
